This isn't truly 3D, but a few years back I found that TouchGraph's open
sourced implementation (a few versions back from their commercial
implementation) was tremendously helpful in building visualizations of
complexly-connected data in space. We used it to provide visual
demonstrations for some of our work on the EdTags recommendation system.
It's browser-based, which means that it has more limited performance (I
found that it maxed out around 250 highly connected nodes). And it takes
some programming chops to get it set up.
