Depending on the Web server platform and configuration, yes. For example, a
Microsoft IIS server will not have issues with standard file extensions like
.doc or .xls (hmmm...wonder why...he says tongue firmly embedded in cheek)
but will ignore other file types for fear that they can be used to exploit
the server.

Of course, a way to deal with this is to use a fairly universal file
format...such as ASCII text (.txt) rather than the specific format of the
application.
